Ferran Torres found him with a perfectly-weighted pass and Merino timed his run between the Portuguese centre-backs to perfection.
Arriving inside the box, he showed composure to stroke a left-footed finish into the bottom corner beyond Diogo Costa.
His clinical intervention sent Spain into the quarter-finals for the first time since 2010.
